When was the last time that Israel had a day of atonement, according to Leviticus 16?

Was it in the days of Jeremiah?

Because there apparently was no ark in the second temple, and thus no mercy seat to put the blood on.

So, what did they do on that day, in the second temple?

Was it similar to the time between when the ark was taken in Eli's day, until Solomon put the ark in the newly built temple?
